You have committed one of the big no no's with a diesel. The first time in showed sign of running out of fuel you should have shut it down. This probably would have left you enough fuel to restart after topping up. Now your problem is to get all the air bled from the fuel system. I believe your tractor has a manual hand pump mounted at the injector pump. If it has one, pump it until there is pressure on the hand plunger and try to crank the tractor. If the tractor does not start you will now have to loosen the fitting on the tubing on top of the injectors. Try manual pumping if you have the above referenced pump. If not use the starter and crank the engine over until fuel escapes at the loosened fitttings. tighten the fittings, wipe off excess spilled fuel and crank the tractor. When it starts, it will run rough. Let the tractor run and in a few minutes it should smooth out. You may have to repeat the last part starting at loosening the fuel lines at the injectors. When all the air is out and replaced with fuel it will run.
