I take it that you have had the tractor running since the repairs. You need to re-torque the head studs anyway, so pull the rocker arm cover and take a look at what is happening when the motor is running. Resting a finger on each rocker arm while it is operating will tell you if something is binding or hitting in the valve train. Maybe something will turn up there. You'll need to re-adjust the valve clearance after re-torqueing the head studs. Watch and make sure that the rocker arm shaft is receiving oil; it should be dripping from the rocker arms while motor is running.
