You say the PTO clutch housing is in the way. Is the pump wobbling? If it's not seated all the way on the PTO shaft it may be, and transfering the vibration that way. I had a problem getting the PTO pump for my backhoe on, as the PTO shield was in the way. I got a female-to-male shaft extender to place the pump further out. The extender stays in the pump, and I just slide the female end over the PTO shaft on the tractor.
