I don't know anything specifically about the Wico EK mag, but I have charged many magnets in rotary magnetos. I bought all the equipment from an old magneto shop years ago, and have their large charger. For most mags, the magnets get charged when out of the magneto, but that's done mainly for convenience and also to prevent the impulse-dogs from getting magnetized (on the drive coupling).
I assume the EK doesn't have any impulse dogs, so that's not an issue. Main thing is, if you DO recharge the magnet when out, you must put a keeper on it right away, or it will lose that magnetism. A keeper can be just about any type of steel that is laid against the magnet, or around the magnet. When the magnet is installed in the magneto, the armature becomes the keeper.
