1566 Hiccups?

We have a 1566 that was just overhauled (Droped a valve), has a recent rebuilt fuel pump, but the engine still hiccups? what could be the cause of this? I also replaced the fuel filters and it didn't change. It doesn't do it all the time somedays it runs good and sometimes it doesn't.. What could be wrong?
