MD Injector Pump Timing

I just talked to the guy at Central Fuel Injection Service in Iowa and he said the occational miss I have on my MD may be due to the timing of the injector pump. I recently rebuilt my MD including the injector pump and injectors. He said timing an injector pump on the old Farmall MD's is a matter of trial and error. The question I have is, what is the best procedure to use when doing the timing. I moved the pointer one mark ahead (advanced the timing) and the missing seems to have stopped, it ran better on cold startup, and after warm. I don't know if I should try more adjustments or not as there is a little smoke when it is idling. Any advice? Roger
