Sounds like the wiring between the generator, regulator and ammeter is messed up. You need to carefully check the wiring both for damage and for wrong connections. Also need to verify that the ammeter is working. If the wiring is correct and the battery is runs down in an hour or two, the ammeter should indicate a significant discharge (-10 amps or more) as it runs down. Presuming the diesel has a 'pull to stop' knob to shut it down, the fact the engine continues to run after disconnecting the battery cables means nothing - this is normal.
