TD6 Fuel Filter Woes

I have been fighting fuel problems on my TD6 (same motor as the MD). I think I may have a bad batch of diesel in my storage tank. I changed filters last year and have been cleaning gunk out of my water trap frequently. The problem I have is with the "Aux" filter housing base. It's slightly too big for the replacement filter element's base. The replacement baldwin filters (F226-F, PF226) bases are both the same size. The manual shows the Aux filter as a separate element with a top and bottom plate. Am I missing parts here? Was there a change along the way, I bought filters from two different sources and they were the same as the filters I replaced. It seems that the fuel would just by-pass the filter at the base. This problem has been bothering me for a year now. I think I'll have the pull my fuel tank off and have it cleaned but what about the fuel lines? Thanks for your help all, I hope this isn't going to cost me a injector pump rebuild.
