The diodes are almost always press fit, the body being one connection. It may be possible to leave them as is, and reverse the connections to the two banks. This may work, but the next problem would be regulating the thing. The regulator made to work with positive ground only. It is possible to build a custom regulator, but it is a whole lot easier to just reverse the battery and ammeter gauge. BTW, they do make "R" versions of many battery sizes, where the polarities are reversed from standard. I saw them in Walmart, so they are not hard to come by. This would remove the need to cross the cables to the battery if it was inconvinient to do so.
