Your concerns are correct, I've never seen any sort of stop leak work in a thermosiphon system. It probably would clog up somewhere.

Some people use black pepper to seal small leaks, I've even heard of using some chewing tobacco to seal them up.

General consensus among mechanics and radiator shops is not to use stop leak for any reason, it only makes fixing the problem worse when it happens again later on.
