Cub magneto rinky-dink 90deg. off?

I recently bought a 1950 cub with a 12 volt conversion and IH magneto w/coil. It was running poorly so I did the carb clean out, plugs etc. and then tried to check the timing. I appears that the magneto drive is 90 degrees off what is required to deliver a spark when engine is at #1 TDC and timing marks lined up (I would understand if it were 180). The points are together w/no gap at this position. The fact that the engine ran at all appears to be due to someone turning the magnito/coil unit almost 90 degrees towards the engine and grinding out a notch in the magneto housing to fix it in place. I have never owned a tractor with a magneto before and so know squat about it although I think I understand the basic idea behind it. Can anyone tell me what is up with this? Should the drive on the engine or the driven part of the mag be turned 90 degrees and how would this be done? I would really appreciate any help or suggestions Thanks Paul B.
