The magneto is not dependent on battery voltage to produce spark. As long as you did not remove the mag, you should not have a timing problem unless, like sHan said, you put the plug wires back on in the wrong sequence / location. Since you removed the wires, that is the most likey source of your problem. Rotating a rear wheel would not throw it out of time unless the mag was off the tractor and the engine was turning. You really answered your own question. You have spark, you have fuel, the only thing left is timing. Re-check your wires & make sure you know which direction the rotor is turning to get the timing sequence right.
