Ray - I ran into the same problems with my Super H. The countershaft coupling is the easy one. Simply engage the PTO, hold the PTO output shaft with one pipe wrench, then unscrew the coupling with another pipe wrench. Once the coupling starts to loosen it should spin right off. It's a standard (right hand) thread. Getting tranny input yoke off can be a stinker. I wound up improvising a puller using the clutch yoke. Thread the tranny yoke retaining capscrew back into the shaft about 1/2 way, then place a spacer (I used a scrap of brass rod stock) between the capscrew head and the clutch shaft yoke. Now align the two yoke halves and bolt them together with suitable length bolts and nuts. The spacer is right you should have about 3/4" between the yoke faces when you begin tightening. As you tighten down the two nuts the clutch yoke will push against the spacer and pull the tranny yoke off it's shaft. Be sure to tighten the two nuts evenly - half turn at a time on each side - so as to not cock the yokes and break anything. Kinda tough to describe, but it DOES work!!
