battery charger harmful?

I have a C and Super C both have batterys less than 2 years old, and one has a new voltage regulator. They used to start well and then sat for a while. Instead of the trikle charge, I used the start feature on my battery charger (6 volt) several times. Now the batteries don't seem to hold a charge at all and they don't take a charge when the tractors are run. Did this damage them and possibly how. The electrical system is a mystery to me (as y'all can probably tell). Any help will be greatly appreciated! -- Martin
