Wouldn't be surprised if both your rear rims are the same size - someone just mounted a smaller tire on one of them. Regarding the gear whine, I doubt it is due to differential gear action from mismatched rear tires. Even in road gear these parts move too slow to generate whining noises. More likely it's bad bearings or worn countershaft drive gear in the transmission. Or as Red suggests it may be low on 90 weight gear oil. That'd be the 1st thing to check...
