Not sure what to tell you about isolating the source of the knock. I often use a 1/2" break over bar to find knocks and pings. Put one end on the engine the other to your ear and move around until you find it. (Poor man's stethescope.)
As for the rod bearings they can be replaced by dropping the oil pan. Not too bad of a job to do.
I'd be real careful about that engine flush, if your not careful it will break all that junk loose and stop up you lubrication system.
