The sleeves are probably oversize as lots of people put into supers, 4 1/8, original super was 4 inch. Pistons are going to be slightly smaller as rings expand to fill gap. As far as the sleeves sticking up above the block, they should be flush, if you took some off the top of it but didn't take any out of the bottom of the groove where the sleeve fits it would make them too high. Other option would be to turn off some of the sleeve or bottom of the raised portion.
