Pull the Belt Pulley assembly and check the input shaft for wear and play. The pilot bearing and seals are easy to replace and will improve the health of your tractor. Disconnect the Clutch drive shaft from the tranny coupling and remove the cap crew that holds the coupling in the tranny shaft. A worn pilot bearing is easy to see by removing the belt pulley assembly and wiggling the gears. The 4th/5th sliding gear is right there to inspect. Be sure to dump out the accumulated water in the belt pulley assembly and remember to add additional oil when you replace it. You might want to replace the upper and lower oil seals on both the input shaft and the countershaft. Be careful taking off the nut/driver that spins the belly pump. I had to use a pipe wrench and a high lift to get mine off.
