having trouble

i'm fixing to paint my cub and i am experiencing some trouble tring to smooth out my metal. the hood has alot of surface rust but it is not rusted through, but i cannot seem to get all of the pits out. i was thinking of using some spot putty to get out the pits and have a smooth surface, but i'm worried about it rusting again faster than normal. any help or suggestions?
