The bearings on the transmission driving shaft would be turning in all gears (including 5th) and neutral when ever the clutch is engaged (turning the drive shaft). The mainshaft pilot bearing would not be turning when the transmission is in 5th. The pilot bearing runs directly on the driving shaft i.e. there is no outer race. Replacing the bearing before it fails completely could save the input shaft. If you have a way to lift the top cover, you will find that the transmission is easy to work on. That would give you the best look at the gearbox, bearings, and give you a way to clean the chunks out of the bottom of the case.
