Cub making noise from transmission with clutch dis

Finally got my engine in the 49 cub and she purrs like a kitten. Boy was I proud, first engine I have ever done. Another problem. I pushed the clutch in and there is a awful noise coming from the trassmission. I did notice when I turned the trasmission and clutch spline shaft that it had a wobble in it before I put the engine in the tractor. The release bearing and clutch was fine. The noise comes when the clutch is disengaged with trany out of gear and also when I engage the clutch when in gear. The tractor will move foward or backward but makes a awful noise from where the transmision and clutch shaft goes into the Tranny gear box. Could the shaft be bent? Or maybe bearings bad on the shaft. I bought the tractor not running so I dont know what was wrong with it before I got it. New at this so any suggestions would greatly be appreciated. How hard is the shaft to get out? Thanks. GNB
