Cub skips...I'm at a loss.

My '49 cub has magneto ignition. Rest of electrical is not yet hooked up(except starter). 3 times this season I have been running her pretty good(by today's hobby tractor standards, anyway). I shut her down to change implements or take a break, start her back up and she has a bad skip that won't go away. Let her sit about a day and she starts up and runs fine. What is it? A bad coil wouldn't cause just one cylinder to skip, would it? Cracked cap wouldn't show up just after shutting down, would it? Tried closing the choke a little to see if it was starving, but no effect. Valve job was done less than 20-25 hours ago, along with new rings, bearings, etc. Good oil pressure, not overheating...I'm just lost!!! Any help would be 'preciated. Thanks, Kevin
