Scott, the piece you are missing is called a driving dog in the parts manual. Part no. is 15065EA and you will also need the sleeves for each end Part no. 15057E qty. (2) along with (2) 1/4" X 2 1/2" cotter pin. This part connects the front end of the transmission countershaft to the belly pump to drive the pump and is made in such a manner for easy removal if necessary. To install the dog just align the slots so they are both straight up and down. Slide the two sleeves onto the dog and install the dog with the sleeves between the slots. Once in place slide the sleeves forward and aft and install the cotter pins. If you don't plan on using the hydraulic pump for anything it is perfectly fine to leave it unhooked as it is presently. If you need these parts along with the cover plate try the Nebraska Cowman as I'm sure he would have them around. He is a great source of used parts, very fair with prices and most timely with shipment and just a great person who is well known on this forum.
To answer your other questions, nothing else is intended to be in this area. It is used as access for a lot of maintanence needs for both the transmission and clutch. The connection between the clutch and transmission main shaft is right above where the dog goes. It has three tapered bolts with some rubber washers and nuts. The front transmission seals and bearings can be changed from this opening as well without having to split the tractor. Hope this helps and enjoy your tractor. Hal
