Wow! Engines are funny though. Have you tripple checked the firing order and plug wire installation? A bad spark plug or two could do this. Have you done compression tests? A poorly seated valve or some other miner compression leak could affect low speed more than high speed. Did you have the camshaft reground? Maybe it's not right. Others will post with more ideas. Let us know the outcome Dave.
