If there are two valve bodies under the seat, then the tractor has two remotes, and you are correct that the second handle has been broken off. You really should fix it the right way, take it all apart, soak it with kroil or pb blaster, and get it all freed up. Then you can go to a salvage yard and pick up a new handle and linkages.

The '06s with the hydraulic outlets under the gas tank are handy as heck for loader hookups.
