Cleaning out the cooling system

I took the radiator off the Super A and although it was still working it was rather rusted in places. I decided to just go ahead and get a new radiator. When I took the old radiator off I noticed a lot of gunk in the bottom water return line so now I am wondering if there is some way to clean out the water system of the engine. I can see some rust in the inlet water line at the top so I know there must be more rust. I have read where people use muratic acid to clean the radiator but I think thats when they are off the engine. I just need something to put in there to clean it out before I put the new radiator back on. Something that will clean the rust out but not do any harm. Any suggestions?
