Super A -Transmission PTO Oil

I think I have this straight but wanted to double check because the Operators book doesnt make it clear to me. Behind the left brake yoke is a check plug to check the level of the gear and PTO oil, right? On top of the geer box is the big filler plug with the 1/2 inch fitting. On top of the PTO is also the same type fitting as the gear housing. Below the PTO is the drain for the PTO. I guess it also drains the gear box? When filling use 5 1/2 quarts of 90 weight. But why is there two places to fill and which one do I use? the hole on the gear box or the hole on the PTO or does it matter? The gunk that cmae out was sure brown and thick. Can you put some diesel in there first to flush it out?
