Making a plate to cover the openenings should be easy... if you have some basic fabrication skills. The rear PTO will just pull straight out once you get the bolts out - same with the belt pulley drive, straight up once the bolts are out.
Be careful lowering the hydraulic pump - it"s heavy! Just unhook the drive coupler and remove 4 bolts and it drops.
