When I last did my Super M, I installed all the cap screws that hold the clutch cover to the flywheel. But I only screwed 'em a couple turns - just enough to hold the cover in place. This made it easy to align the clutch disk splines with the tranny input shaft as the 2 halves came together.
Once the engine and bellhousing were bolted tightly back together I then tightened/torqued the cap screws all the way around the clutch cover.
Maybe I was just lucky - but the tranny spline slipped right into the clutch disk. Had no alignment issues whatsoever.
