I had similar problems after I replaced the engine and TA clutches and reworked my TA on my Farmall 504 Diesel. I assumed that it was as good as it was going to get. I used it for abot 10 years before I found this site and bought some better manuals than the I&T manual.
When in DD and in gear when I would stop the shifter would "lock up". The only way to get the stick to slide into neutral was to rock the clutch or pull the TA handle into TA.
Found that if you adjust the linkages PER THE IH OPERATORS MANUAL it will shift like silk (or as smooth as an IH will shift). If you do not have an IH/Farmall operators manual for your 504 you need to search EBAY. I got mine for about $24. Beat manual I have for general maintenance.
