Hi, this may seem dumb!!, but from your post it sounds like you have replaced the generator with an alternator?
The tractor, I think, is positive earth ie the frame is connected to the positive battery terminal. I suspect that most alternators would be wired (internally)for negative earth, that being the modern standard.
If you have these two systems mixed, you are going to be in trouble.
Also many alternators have the regulator built into the unit. Are you attempting to use two regulators in series?
If you can post more details we may be able to help some more.
