Initially I have more questions than answers, but will try to help. Do you mean that the engine can only be started with the clutch pedal depressed (clutch disengaged)? Can you roll the tractor back and forward with the transmission in neutral and clutch engaged? Can you roll the tractor back and forward in all of the gears while the clutch pedal is depressed (clutch disengaged)? While I do not not primarily support your assumption that the transmission input shaft bearing is bad, you can easily check that by putting the shifter in neutral and pulling the transmission cover. Try to wiggle the input shaft. My guess is that something is wrong in the clutch area (fork for throwout bearing collar, throwout bearing, cluth fingers, pilot bearing). Hendrik
