I assume it's nothing as obvious as something binding in the valve train -- that would be too easy, wouldn't it?
Is there any chance something is pushing against the side of the pushrod? I had a car one time that snapped a pushrod because I replaced a chewed-up A/C mounting stud with a similar stud 1/4" longer -- just long enough to put some lateral force on the pushrod. I didn't figure it out until after I put in the new pushrod, and noticed the rocker arm seemed a little cockeyed as I was about to reinstall the valve cover.
