H PTO removal....and getting it back together

I pulled the PTO out the back of my early model H (48775) to replace a bad seal. The problem now is that I am not getting it back into the right position when I put it back in. It is awkward to hold it and try to get it to go back onto the splines, but I thought I had it on. I was able to bolt everything right back together but now when I roll it in gear I can hear it "clicking" so I know that it isn't right. What I am assuming is that I need to pull the cover so that I can see what is going on, correct? When I do that and I pull the belt pulley off, what's going to happen? I have never had this off before. All the oil is out of the belt pulley so that's a start. I appreciate all the help. Got to go culivate some corn before the grubs eat it all up.
