Some people go with the 6v system for originality purposes. I have started restoration work on my late grandfather's Farmall 100, and I decided from the outset it would stay 6v. If, however, you are using the W-4 as a working tractor, you might consider going with the 12v system for reliability purposes. That's not to say 6v is by definition unreliable; a 6v system just requires a little more attention to keep reliability up - at least in my somewhat limited experience. You could even have an electrical shop rewire the 6v generator as a 12v. That would keep an original equipment appearance while providing 12v kick.
