You have correctly ID'ed all the plugs. You can ignore the filler plug on the PTO as it runs in the same oil as the transmission. The plug is there more so you can see and adjust the bevel gears than it is to add oil. I think IH recommended dumping some oil in there when a PTO was newly installed and was dry. Doesn't really matter as plenty of oil will be there within a minute of starting the engine.
As has already been stated, the hydraulic system doesn't use oil from the transmisson. So gear oil is adequate. On the other hand, Hytran is a "better" oil. So most of the arguments for using newer/better oil can be made. I'm not going into that argument here. You can dig through the archives and find more than you want to read on that subject.
