You are talking about a clunk with clutch engaged. At that point the throw out bearing should not be touching or turning unless you have no free play on clutch. You also say the noise sounds like near the clutch pedal. That would be rear of speed transmission or range transmission. I would make sure you have free travel on clutch pedal. Then put speed transmission lever between 2nd and 3rd gear which will be a neutral. No detent there so you have to feel your way. This will stop all speed transmission top shaft gear movement and mesh with lower gears while stopping all turning of range transmission. This should help you pin point area of noise.
