I have the exact same jeep only mine is a 2000. I replaced the engine this year. There are multiple grounds in the engine, and even on the exhaust pipe.
I would check the grounds and then check the wire harnes plugs located on the firewall/fender on the passenger side of the vehicle. One of the plugs is fastened with a screw and the other is held with plastic clips.
Did you pull the codes? The only way to erase the codes is with a OBD II code reader or scan tool. Removing the battery cable does not do anything. Does your battery go dead?
There is very little room in the engine compartment to work or even see the wire harness that goes behind the engine. It is easy to pinch a wire between the engine and the bell housing. I know!
