As a farmer who used two bangers plus a past used tractor dealer (saw or used literally hundreds of those) your statement:

Okay, especially if lights were on and/or you were at a very slow idle, I could see a system going to a few amps negative at that time.
HOWEVER if you"re at high RPM a good correctly working system WOULD NOT BEHAVE AS YOU INDICATED. It should NOT swing to discharge at fast RPM"s assuming the battery and all else was okay.
My best guess would be the VR needs fine tune adjusted. Way back when a certain Delco Genny was matched with a certain VR versus nowadays (it seems) when many VR"s especially China made are more one size fits many and made to "sort of" work on different gennys, so a mis match might still "work" but not as well as an exact VR made for your particular genny.
THE VR NEEDS A GOOD GROUND TO OPERATE you may wanna check that and your connections also. Some VR"s are labeled for POS Ground other for NEG Ground some not labeled for either, sure your VR is suitable for your POS Ground??
