The two 12v batteries in parallel provide 12v and double the current capacity. Great for getting those glow plugs heated up and provide lots of current for the starter. my first guess on the two 6v in series is that each cell in a 6v battery is bigger than the 12v cells and in series, you get your 12v with extra current capacity due the the larger cells. Maybe in the "old" days, 6v batteries were more plentiful than 12v. I'd stick with the two 12v in parallel for the extra current, or in these days of high current batteries, you may find one 12v that will do the job.
