Ford truck not charging. OT.

Morning fellows, need some help. I have a '91 Ford 3/4 ton 4x4 diesel. It stopped charging the batteries last week. Checked the alternator and found it was bad, replaced and still not charging. Checked voltage regulator on passenger inner fender well and replaced. Still not charging? Dumb question is there a 'master fuse' some where in the circut or some other little thing I'm missing? I can charge up the batteries and it will run a couple days on the two 1200 amp batteries but would like to get it to work right. Thanks for taking time to help me out. David.
