A quick check for air in the system is to replace the fuel return line coming off the pump with a piece of clear hose. This will allow you to see bubbles, if present. Otherwise, temporarily install a new fuel line(rubber line, drawing from a can of clean fuel) at various points in the system. Take it for a drive, see if it runs different. Work along the entire length of the fuel system. This process helped me isolate a trouble spot on an '83 GMC 6.2(would idle forever, but driving would only last 5 to 20 minutes, then quit. Length of time varied with fuel level (5 min @ full, longer as level went down). Turned out the caps' vents were plugged and pump was sucking to the point of vacuum in the tanks, then couldn't pull anymore fuel.) Also, make sure return lines are not obstructed. If you're near Monroe, MI, there's a darn good mechanic over thataway, name of Tod, (734)586-8556. He's done diesel work for me before, always gives an honest opinion up front and excellent work.
