I can answer that one. The car, you, the fly, and the air in your car, are all moving at 60 mph relative to the ground and the air around the car. The air inside the car is completely contained inside the car, and so it moves with the car, hence why it seems still. The fly can move around inside the car without trouble. But just watch when you shoo that same fly out an open window on the car; the fly disappears behind the car faster than your eye can track. This is because he's going from air that is moving at 60 mph to air that is standing still. Hope I explained it well enough. It made sense in my Physics class, but I'm not that good at explaining.
