Yes, you could use a proper resistor, but as someone else pointed out the resistor would consume/dissipate as much power as the device you are operating(headlights etc.). This would be wateful, generate heat and the resistor would need a power rating (watts) that would be quite high. If the lamps or whatever is being operated do not use a chassis ground for supplying power then they could be powered from either of the batteries, in fact the load could be "balanced" by using a different battery for each lamp. The reason it is said that the charging system is "fooled" is because it will pass the same amount of current through both batteries (they are in series), even if one is more discharged than the other; theoretically you could overcharge one of the batteries.
