Rust within tractor

Opened my JD M's transmission area and found some small rust deposits on the transmission gears but otherwise teeth were in good shape. What is the best way to deal with the rust problem without taking the gears out? Is there a chemical solution that I can apply that will agree with the transmission fluid? Or do I have to apply the solution, flush out and then add transmission fluid? By the way...what an awful smell when she was opened!
