I-4/O-4/W-4 Engine removal

I'm pulling the engine on a I-4 and not being as much of an IH man I keep getting stumped. My current question involves the rear mounting bolts. Just aft of the large bolt on each side is a short bolt end or stud sticking up that I cannot tell where it comes from. Anyone know what this is? Also I am having no luck breaking the joint apart on the shaft between the clutch and the transmission input shaft. I have the nuts removed on all 4 bolts of the flex joint, but have been unable to budge them. Are the bolts tapered? I'm hesitant to get rough with them not knowing just whats what.
