Black Smoke and Knocking

I just rebuilt the engine in my H - new connecting rod bearings, piston rings, and I had the head done by a reputable machine shop. The clearances looked good, and I retorqued the head after it was hot (and readjusted the valves). Two things are happening: 1. when I go from low throttle to high throttle I get a plume of black smoke for a couple of seconds; 2. there seems to be a "knock" that wasn't there before. Do I need to adjust the carb to get rid of the smoke? The funny thing about the knock is that I can only hear it if I'm standing on the manifold side of the engine, and I can't hear it three feet away from the engine. I also found part of the noise was the rain cap, so I took that off, but I still heard the sound. Since it sounded like a valve, I got a stethoscope and checked the valve cover; head on both sides front and back; checked the engine all around; checked the manifold; checked the oil pan; I couldn't hear it (the engine sounded fine inside). When I held my scope out in mid air behind the manifold AND between the manifold and back part of the valve conver, I could hear it. Any thoughts? I'm hoping that the engine needs to wear in a little, and it's nothing serious. Thanks.
