Red - Sounds like you've got a pair of plug wires (#1 and #4) reversed. Correct distributor plug connections work clockwise around the cap in this order: 1-3-4-2.
#1 is usually marked on the cap. However if the distributor or distributor timing gears are installed wrong, #1 may not be where it's marked. If this is suspected, set the crankshaft so #1 is at TDC compression then note the position of the rotor under the distributor cap. Whatever terminal it points to will be #1 for your tractor. Then simply reconnect the other plug wires in the 1-3-4-2 sequence as above.
Incidentally it's highly unlikely fuel is not getting to #1 and #4 cylinders!
Swapping coil polarity should have no effect on coil heating. (It'll work fine either way...). Rather coil heating is usually the result of a 6 volt coil on a tractor that's been converted to 12 volts without the addition of a voltage dropping ballast resistor.
