Manifold and Transmission Questions

I have two questions (1940 Farmall H): 1. When I'm in 2nd gear the tractor runs fine. When I push in the clutch (in 2nd gear) the gears make a sound like when you accidently try to put the tractor in gear while the transmission is rotating (grrrrr). I can stop this from happening if I take it out of 2nd and put it into neutral, or I can prevent it if I pop it out of gear without using the clutch. My question is: why would it work fine until I push in the clutch? This doesn't happen for any other gears, and when I looked at the transmission through the belt pulley opening it looked fine and the gears meshed fully. 2. I replaced the manifold/engine gaskets on both of my H's (distillate manifold). I tightened the manifold securely. After the engine ran awhile an annoying high pitched squeal started. I pushed and pulled on the exhaust pipe and the pitch changed or went away temporarily, but it stuck around most of the time. What in the world happened? I'm also wondering why this would happen since the manifold and engine are separated by the gaskets. I've noticed that my questions get stranger as time goes on...............
