Flipped through a book on automobile electronics a second ago... Some coils return through the case, some through one lead of the primary. The ones that return through the primary want the side of the primary that they return through going to the battery. This is needed because the other side isn't connected to a whole lot when the points open. There is a return path for the high voltage through the battery. A return path through the points instead would probably burn the points. Here might be a point of confusion. If one converted from positive to negative ground, one might be tempted to reverse the polarity connections on the coil. I would think that this would not be a good idea, as the return for the high voltage would be through the points all of a sudden. Leaving the coil as originally wired after positive to negative conversion would reverse the polarity of the spark at the spark plugs, but I can't see why that would matter one bit. If unsure what is going on inside the coil, get an ohm-meter, and measure the reisitance between the output and the two low voltage wires. If the return is through the primary connection, you will get an other than open circuit reading to the low voltage connections. The low voltage connection that reads the highest resistance to the output terminal is the one that goes to the points.
